Shooting into Melee, Precise Shot, and Soft Cover
One of the characters was fighting an enemy in melee. None of them had reach, so they were adjacent. A second enemy of that character decided to shoot him with a blaster pistol. That second enemy had the Precise Shot Feat, so he ignored the – 5 penalty granted by the “Shooting into a melee” rule.
The thing is that the first enemy was between the character and the second enemy. My questions are:
1) Did the first enemy provide cover to the character against the second enemy?
2) If so, should the character get the +5 bonus to his Reflex Defense even if the second enemy’s got the Precise Shot Feat?
3) If the second enemy did not have the Precise Shot Feat would the “Cover” rule and the “Shooting into a melee” rule stack?

Yes, yes, and yes. Precise Shot and shooting into a melee are totally separate from cover. Precise Shot only negate the -5 penalty for shooting into a melee, it does not, in any way, affect cover.
Your second enemy should use the Aim action, then he can ignore both the melee penalty and cover for his attack.
